Yes there is. We get arcs and seasons. The second opening for go rush was with season two.

You are wrong. Zexal is the only Yugioh series with two seasons, everything else are just different arcs. You can check any half decent anime database site if you don't believe me.

No why would I?
While you could argue that there are many mini arcs I would say that each cour is one semi-official arc, so about 13 episodes per arc.
1st arc ends with Yuudias vs. Zuwiijou (episode 13), 2nd arc ends with Yuudias vs Rovian and the discovery of Mutsuba town spaceship (episode 26), 3rd arc ends with Yuudias + Yuuga vs. The Luge (episode 39), 4th arc ends with Yuudias vs. Zuwiijou (episode 51) and so on.

What do you mean? Why should episode 1-48 be anything? Episode 48 isn't even the end of an arc.
